The price goes down because less substrates (mounting materials) are being used. When the checkbox is checked, EstiMate calculates 1/2 the quantity of substrates because it is assuming you will be mounting the single-sided prints on both sides of one piece of mounting material, hence the amount of mounting substrates needed is 1/2 the amount of prints.
Example:
8 48 X 96 prints mounted on both sides of gator foam mounting material.
In this example EstiMate is looking first and foremost at the quantity of * prints * which are 8 in our example. For the mounting material it will calculate 4 pieces of gatorfoam.
Tip: If the amount of *finished signs* you need is 8 then the quantity you would input into the job specifications field would be 16.
